I went to the dentist last week and they had this thing that they poked into all of my gums to check for pockets of gum disease. That was the most painful dentist appointment I've ever had

I've said this before recently, but I'm nervous about what my dentist would do/say the next time I go in, since I haven't been since 2016.

Possibly. When you get your wisdom teeth removed, it's done through surgery. After it's done, you're sore for a while. I definitely wasn't brushing/flossing as much, especially the first couple of days after the procedure.

I think I was actually advised to not brush/floss for a couple of days, especially in the areas where the 4 teeth were extracted.
